Abstract: Fruit and berry raw materials, including wild berries, are currently considered a promising source of polyphenolic compounds of significant biological interest due to their pronounced activity. This study aims to analyze, mathematically model, and systemize the extraction of juice and biologically active substances from the plant raw materials of Azerbaijan using pectolytic, cellulolytic, and amylolytic enzyme preparations. It was established that preliminary biocatalytic treatment of crushed berries (kumquat, cranberry, blackberry, barberry, and wild strawberry) increases the yield of unclarified juices by an average of 6.9–14.04% compared to control samples due to the degradation of the pectin-cellulose framework of cell walls. Using Response Surface Methodology (RSM) in Python, two-factor mathematical models of process macrokinetics were developed, establishing optimal temperature regimes for the hydrolysis of kumquat pulp (60.2°C) and cranberry pulp (62.0°C). Concurrently, a complex profile of contamination with 27 regulated and emerging mycotoxins (penicillic acid, nivalenol, tentoxin, alternariol) was identified using the HPLC-MS/MS method. Intensive enzymatic maceration accelerates the migration of toxic metabolites into the juice phase, highlighting the necessity for continuous biotechnological safety monitoring. The results possess pronounced engineering significance for designing resource-saving processing lines in canning facilities.
